You can add a gift certificate via the Gift & Credit Certificates screen without a payment.
Just skip the payment and choose Print Receipt or No Receipt.
We suggest you make an appropriate comment in the Description box for future reference.
In a future update we are likely to add a more explicit "Donation" button to make it more intuitive.
